I find it more odd that a 5.2l has a 46RE behind it, at least in a Durango anyways. From the factory the Durango/Dakota with 5.2’s where mated with a 44RE, Only the 5.9’s got the 46RE. If in fact the OP has a 5.2 with a 46RE it was a backyard mod done by a previous owner. While they physically mate up, if the PCM was not flashed for the new tranny it could be the root creating the issues.

There aren't any differences in the transmissions that the PCM would care about. The internal sensors changed a couple times over the years, but, if you have the correct sensors, for your year vehicle, that just shouldn't be an issue. In any event, I do believe the 44 and 46 both use the same sensors.......
