Default Cylinder Misfire?! Help!!

I just did an engine swap a couple weeks ago, the new engine has 46,000 miles on it. I have a couple CEL codes that came up

#12 - disconnected PCM to battery within the last 50 key on cycles This one is obvious because my battery was disconnected
# 64 - Catalytic Converter efficiency failure This came on before i had emissions done, but i passed emissions with flying colors. should i still get a new cat?

AND this morning on my way to work, I was on the Highway when the CEL came on, and I checked it when i got to work. I have code:

#43 - Multiple/Single cylinder misfire

Code #43 can be EIGHT different things:
- 43 - Charging System Voltage High.
- 43 (P0300) - Multiple Cylinder Misfire.
- 43 (P0301) - Cylinder #1 Misfire
- 43 (P0302) - Cylinder #2 Misfire
- 43 (P0303) - Cylinder #3 Misfire
- 43 (P0304) - Cylinder #4 Misfire
- 43 (P0351) - Ignition Coil #1 Primary Circuit
- 43 (P0352) - Ignition Coil #2 Primary Circuit
^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^
(Got this from "whyte69" - Thanks Whyte)

I got this code 2 times! What causes a misfire, and how can I go about fixing it? Just to mention, I replaced the valve cover gasket about 3 days ago. My dad works at carquest, so he asked me if I needed spark plug seals as well, but i never checked to see if the seals were worn, could this be the problem?...
Thanks guys

Change out your seals, plugs and plug wires first. If your driving your car and you acasioally get a pop you have detonation and you need new wires.

Thanks! Would you also recommend for me to get a new Catalytic converter? Would that come into play at all with the misfire?

If the car is running and drives your ok to go get the parts. As far as catalytic converter I dont really think that would have anything to do with misfires. Just make shure you replace the plugs and wires ASAP. Now if the plugs and wires dont fix your problem you need to take it in someplace or do something because you might have bigger issues, but start cheap. Also make shure you buy copper wires and plugs, not platnum. Platnum doesnt do **** in the Neon for some reason.

Crap i feel like such an idiot asking all these questions, but, ya know when you take off the valve cover, should there be oil around that whole compartment... like where the valve springs and everything are. not down the spark plug tubes, but just around the compartment?

No their most definantly shouldnt be. You could also have a bad valve cover-gaskett wich will release oil into valve area, and even burn it. Its something you need to adress because such a problem can cause fires if the oil reaches a high enough temp.

Yes you should have oil around your valve springs. The cam and lifters need the oil to lube them.
Change the wires with a good set. I use the 8mm MSD super conductor wires. And put some champion plugs in it.
Good luck!

I put in Platinum Plugs but I'm sure i can return them. I put in NGK V-Powers, and they seem to work fine. I bought Borg wires (good too) but should I change to copper plugs? and why do platinum plugs suck in the neon?
