Swapping out the CTM

Swapping out the CTM
2001 Dodge Dakota 3.9L 42RE 4-speed auto trans 2WD Standard Cab
I found a replacement CTM to swap with my defective one. This is a base version of the CTM with no provisions for power door locks, theft deterrent system, keyless entry, etc. so it won't need to be programmed for anything. All the numbers (on the labels) match exactly with the exception of the serial number. I think this should be a straightforward swap but I do have a question about it.
The donor truck was a 2001 Dakota with a 2.5L and manual trans (and I think it may have been a 4X4 also).
Even though all the numbers match on the CTM modules, will there be a problem since the engines and transmissions are different? I know all the different modules communicate via the PCI bus so I was wondering if a different PCM communicating with the replacement CTM might have a problem with it somehow.
