Transmission Question
I believe the 5.9 is externally balanced and requires a different flywheel than the 5.2 for this reason. Also, as I understand it, the NV4500 won't fit without sheet metal modifications or a body lift. I think the shifter also comes through the floor in a different spot from the NV3500, which makes it a little more challenging.
I would just go with an NV3500 since it bolts right up and it's plenty strong. Mine has almost 200,000 miles on it and I regularly tow 7,000 pounds with it.

It was a design consideration to keep costs down. They didn't want to modify the block for the longer stroke.
I've never seen a manual Durango. Is there such a thing?
I may have found a donor truck. It is a 1995 ram 5.2l, now my question is how would I tune the pcm for my 5.9 Would it be easy to reprogram or would I have to take it to a dealership, I already have an sct tuner by hemifever
