Default Durango 4.7L V8 Auto - misfiring after upper head + timing belt work

So about two months ago the water pump gave on my 2006 Durango. We replace the pump at home, started it up and took her for a spin; she had no power, sounded like crap. Took her into my neighborhood Midas where she underwent some major surgery. Both heads reshaped, timing chain tensioners replaced, new spark plugs, oil change and buddy said the fuel injectors were cracked so they sealed them with silicone. When I picked her up a few days ago they told me to be gentle with her for the first 5000km cause "it is pretty well a new engine". Yesterday her CEL came on, had it scanned and was told there was a random misfire; the manager of Midas said he didn't know how many times or what was causing it but if it kept up to bring her back in on Monday (it's a long weekend). She has intermittently misfired (lights come on and shut off 3-4 times) for the the last 36 hours and more often than not she's idling when it happens. CEL had not flashed until tonight I turned the acessory power on to roll up windows and the light started as a solid but before the windows made it all the way up she started flashing. Immediately shut her off, did our shopping and when we came out and I turned her over she started just fine and with light on but solid, we drove home. I haven't noticed any loss of power and other than idling a little rough (got abnormally rumbly for a moment so I shut her off for a moment and when I started her up again the extra rumble was gone) the first time the CEL came on she's been smooth and consistent since I picked her up.

I am starting to think the Beast just has it out for me. I will be taking it back to Midas in the morning but I'm guessing they won't be much help or they'll want an arm and a leg to diagnose/fix this issue.

Anyone have any input or ideas as to what could be up with this gnarly thing?

The final bill and the details of her operation

Fuel injectors were cracked, and they didn't replace them????? That doesn't sound like a good idea.... If it's just one, replace it. If its more than one, replace them all.
