Had a friend's car act a lot like what you're describing. His problem was that he had broken part of his wire harness at the pcm. The clips were broken and it would slowly unplug itself with driving vibrations.
Have you worked around the pcm wire harness or any other connections?

 

Alternator or pcm is my guess.
