You got a Stick shift, right? what about the other one you scanned?
I think they have different style PCM.

NGC? I would assume so as this one is stock and most neon's we test are stock.

I've tried stick shift ones and autos they all are faster than mine for some reason.

I think there must be something corroded or lose somewhere.

2003-2005 Neons had the Next Generation Computer system (NGC).

If it's a stock system yes, I've actually never heard that term before, just recently started actually working on this new of a vehicle most of my cars have been 98 and under.

Also I'm actually starting to think my DLC might be broken as it seems very loose in the car, it's been cold out lately so I haven't got under the dash to look it over good yet. Maybe a wire is frayed?

In my experience, either the PCM communicates... or it doesn't.

+1 I'd be happy if it worked. I think my code reader took 10 seconds or so to pull codes from the computer. Even if it took 30 seconds, if it worked and the car worked, I'd still be happy.
