Clutchmaster makes awesome clutches, but you only need that if your doing the bottom end rebuild, ortherwise just go with the PT non-turbo clutch...the whole MTx swap is a bit more involved than just getting a tranny, you'll also need the PCM out of a MTx of your year Neon, along with a bunch of other things like new pedal assemblies, clutchmaster cylinder, and a bunch of other things...
Well the 2.0 and 2.4 blocks are very similar, and the tranny will physically bolt onto the block, but to make it operational it wont just "bolt up"...the 2.0 uses a T350 transmission while the SRT-4 uses a T850...in order for the T850 to fit properly on the 2.0 you will need to replace the stock tranny mount, axles (because the 2.0 uses small different sized, skinny axles, while the SRT uses thicker, stronger axles and a LSD), brakes, and hub assemblies with ones off of a SRT-4.
For N/A the 3.94 are awesome, but for turbo, not really sure, but probably the 3.55's because you would not go through the gears as quickly...besides it would be way easier to find a 3.55 tranny than an ACR-R/T tranny.
