Sounds like you may want to backflush the heater core.
Before I flushed the system I had good heat. I back-flushed the heater core and refilled the system. Now I can hear gargling in the heater core and only have good heat when I am on the gas.
I have this same problem. Last year at this time I had good heat. Over the summer, I've changed the water pump, thermostat, and the heater core. Now I don't have heat worth a crap.
I haven't been able to do much more with it... been WAY too cold out to be playin' in my driveway. It is a whopping 7* here today. (and no, that is NOT Celsius......)

That's why I'm not done with the gear break in yet. I've gotten the idea to go for a drive a few times and decided it was too cold and stayed in the house.
