Transmission***UPDATE
Mine did the exact same thing it was how the tv cable was adjusted so it wasn't kicking down a gear. It shifting early is another sign of this. I had my tv cable adjusted to make the old transmission shift early since it wouldn't shift at WOT but had to readjust it after putting a working tranny in.

I know this question was probably already asked somewhere in this 31 page thread or in another, but who did the tune up? When I pulled my spark plugs for the very first time in about 50,000-60,000 miles on my Dakota (my uncle who owned it before knew enough to get the oil changed and get it lubed, but thats about it), I had to really pull on the boots to get them off. Ended up braking a wire (or maybe wires) and the truck ran like crap. Pretty much exactly like you are describing... it would get up to speed, but took forever to get there with no firm shifts. It had no get up and go, especially above 30-40 mph.
Maybe its just coincidence, but like I said, it sounds a lot like what you are describing. Another thought, related to who did the tune-up... did they do it correctly? If the wires aren't wired correctly, I bet it could also make your truck do what you are describing (the cylinders aren't firing right). And maybe that is also related to your "misfire".

Sounds fine... I would adjust the tv cable to waht feels best, without going too far... I think that way is easyer, and works better than going by the books... and takes 3 seconds to adjust with no tools.
So we all know there are a quite a few possibilties that may be causing the truck to be losing power still, but I think you all leave valuable tips. I think the easiest and cheapest solution is to adust the tv cable, it's worth a shot. Then, I think I'll make sure all the wires are infact in the right place. Then, I want to look at the plugs and see if they are fouled or not.
Here is what I noticed about the truck though. As much as it still feels like there are segments where it doesn't have power, I've noticed the truck carries itself very effortlessly now. I'll look down at the speedo and the truck will be going 60mph with no problems, it just kind of floats its way up there easily. Before, the truck felt like it was struggling, and times the rpms would start to bob around if you were holding the gas down to consistently. I haven't really tried slamming it much more because I just feel bad doing it, but a couple times I did and it just doesn't hold the explosiveness. Like you floor it and it will start to lunge, and then it will quickly shift and start to kind of coast. Usually if you floor the gas it will just keep going, but its almost like it gets interrupted. I must say though, I'm impressed with the way the transmission effortlessly moves the truck when casually driving. Out of 2nd gear the truck is going about 45 mph, it's very impressive. But if you mash it, thats when you experience it loosing power or shifting too early etc. So it feels like an adjustment issue at this point after driving it around. First and foremost, I'm just really excited to have the beast back, just like this truck so much. And I'm not getting rid of that lift lol, it's just way too fun being up all high, it's a blast.
So I'll look into the tv cable, and the plugs and wires. For now I just want to enjoy the truck and stay out of shops for awhile. The tranny feels strong, and I really like it at this point, just thnk there needs a little bit more adjusting, and perhaps the pcm to adjust as well like Silver said. The tranny pan looks good as well, as does the tranny cooler. Just hope to get this minor kink out. As I said, the truck rides great, but its when your really on it is when it starts to get weird when to shift and the loss of power. There also is a tremendous exhaust leak that needs to be addressed, so I need someone to patch that for me. Anyways, just glad to have my baby back, thing is just so sick!

I'd take it back to the shop and have them adjust the cable now before they won't do it for free. I wouldn't pay them to do it either and you shouldn't have to leave it. The only reason I say have them do it is so they can't blame anything messing up on that from you.
The guy that did mine came out into the parking lot and took about 1 minute and got it perfect. Then he rode around the block with me.
