I have water in my transmission fluid of a 98 24 valve diesel 2500. How would I change the filter and drain transmission fluid or what should the cost be?

Drop the pan, change what fluid comes out. Takes about six quarts to refill. (start with four, then start checking fluid level, trans warmed up, in neutral) One change isn't going to cut it though, gonna have to do it a couple times to get most of the water out. Hopefully, that will reduce the content enough that the rest will boil out..... Unfortunately, water tends to do a real number on the clutch/band linings, and there is a good chance that a rebuild is going to be in your VERY near future.

. The reason is because I bought the wrong tranny. I accidentally bought a re to replace the tranny in my 94. I didn't know at the time that there's a difference

Sell the RE, look for an RH. Maybe you can work a deal with a scrapyard, and trade.
