Alarm System
Those rear windows are really easy to get though, I locked myself out of my old truck one day and it took me longer to get the screwdriver then to open the window. It would be even easier if you weren't concerned with breaking it.
i just bought a viper 5901 off ebay for $200 brand new... if you look on ebay you will find a prices a hell of alot lower.... i bought that, plus the tilt sensor (for angle changes as in someone jacking up the truck for towing or stealing wheels and tires) a glass break sensor (obviously the name says it all) there are a number of add ons like the "proximity" or field disturbance sensor which is like mentioned above.... there always more sirens to buy, extra shock sensors... the good thing is, the problem you had last night would be solved, if some one even climbs into the bed and the TILT sensor was sensitive enough, it would feel the angle change of the weight in the bed and go off... pretty good stuff... i litterally just finished mine up 2 days ago, it wasnt too bad to install... it's a little overwhelming when you first look at it, but it wasnt that bad...
I love my system, the extra sensors were also real cheap on ebay... it also has a remote start as well which is an amazing feature... i set aside a few days, took out my seats and took the dash apart and went to work... i went to an empty parking lot to adjust the sensors, and it all works good.. plus it has the 2 way pager remote which i believe you mentioned you saw on youtube.. up to a mile away it gets two-way feed back to let you know whats going on, itll have confirmation messages for lock/unlock, valet mode, doors open, hoods open, etc and when the alarm does the warning tone or goes full blast itll let you know and tell you which sensor was triggered.... its a plus you dont have a factory alarm or keyless entry... alot less crap to deal with
if you decide to go the 5901 route let me know.. ill give you an install chart for what wires to use from viper, and where to put em on your truck and save you a couple hundred bucks for a pro installation....

My suggestion would be to install an additional shock sensor under the rear of the bed.
The glass break sensor is great. I have a nice window punch that won't set off the shock sensor, so thats where the glass sensor works perfect. The proximity sensor (or as I've been calling it, the microwave sensor, since that's the technology it works on) is pretty much your all around safeguard. One of these will protect you again glass break, or pretty much all entry into the vehicle. It could actually be setup to alarm if someone gets too close to the windows.
There's also an ultrasonic sensor which measures the volume inside your vehicle, and alarms when it changes, but thats only good if you keep your windows up all the time, or if you don't have a convertible.

Here's something might consider doing too. Buy a siren that has a built in backup battery. If someone breaks in, pops the hood real quick and cuts the battery cable, the siren will still be blaring, since the battery in the siren will be powering the alarm module! pretty cool little trick, especially if you hide the siren so the wiring is easily accessible.
The 5901 is a good system. I have one setup in my office on a nice board as a display with the viper logo and all that jazz. The tilt sensor won't detect an inclince change of someone in standing in the bed, unless he jumped in there and made a big bounce. I do believe it can only read an incline change of 1* or more.
