DodgeRamYou, Did you do a tune up too? And replace the precat o2 sensor? Did you clean the TB and IAC sensor?
I say so because of the black smoke. It might have been blue, and it's worth a look cause it's free! Oil could still get in even with the Hughes plate if something went wrong with the installation.

IAT or CPS. Or, which would really suck, a bad torque converter.

No! I was talking about the crank sensor. I recently had the same type of issue with my 2000. The motor was also making this clicking noise when in Park when I first started it up, and would go away when warmed up or if I put it in neutral, drive, reverse. I almost had heart failure thinking the Torque Converter was bad. I decided to swap the crank sensor from my 98 and all symptoms are gone.

A bad TC will drive fine, but when you slow down or stop it stalls. Check and/or replace the TPS and IAC. The CPS is hard to diagnose. But it will sometimes throw a code without a CEL, like the precat o2 sensor.
