I did my tranny 4k miles ago and I didn't bump my CPS. Not only that but I installed it in my parking spot with 3 tie down straps (they can hold 1,000lbs each). I looped them around both frame rails and cranked them up. Hows that for McGubber.

Could be any number of things. Need to find out what goes missing. Might be an asd event, caused by a bad sensor, might be pinched wires when the trans was installed. Inspecting everything and make sure all is hooked up, and in the right place would be a good first step. If all appears well, then, test for spark/fuel after cranking for MORE then three seconds.
