Flushing the trans would be a very bad plan. Just dropping the pan, and then replenishing fluid when you are done, should be acceptable...... Unless the trans was REALLY neglected, then, even a simple fluid/filter change can cause it to fail...... If your fluid looks/smells ok/doesn't have a lot of crap floating in it.... you should be alright.
