I had a similar issue. Hooked everything up, and the truck would turn over but not start. Checked for codes and found that there was a code related to the Throttle position sensor coming up. Nothing was wrong with that sensor but I replaced it anyways. No difference...
Did some reading and found out about the Auto Shutdown Relay. Tried to bypass and was able to start the truck with a bottle of fuel dripping into the open throat of the throttle body. I realized that the spark was there but no fuel from the injectors as I did have fuel pressure.
Checked every damn sensor and connection possible, then tried swapping out the PCM with one from another vehicle and the truck started right up. Might want to take a look at that PCM. Over time, they can go bad, or they can easily be ruined if not hooked up or disconnected properly by disconnecting the battery before touching it. This could easily be the root of your problem and an easy problem to solve.
