Yes, I had a local garage do it. I wanted to be armed with info before I go in there and put them on the spot and get a "this is normal until the new parts break in" routine. Or some other nonsense that they could try to get me outta there with.

No, it is not normal. And since the plenum is not a moving part...."break in" should not be aprt of their discussion. I bet they jacked the firing order or fuel sync....just my guess....
If they disconnected the battery the PCM would need a bit of miles put on it to re-learn how to run the motor. If it still runs wrong after a hundred miles or two, start worrying.
