5.2 vs 5.9 flex plate/TC weights
So I checked my PCM and block. Here is what I got.
Huntsville S/N 25GEP05F14
P/N P56040
(In big letters) 407AD
Module S/N TEH309902KUE
Stamp on block: 53006714 31824
I assume the 318 in the block number is the displacment, so 5.2. I searched for the numbers on the pcm but couldn't find anything, But I seem to remember there being a code for the 5.2 and 5.9. Also, being a 2000 I noticed it didn't say anything about factory service update or anything like that.

That is a 5.9 pcm: http://carcomputerexchange.com/dodge.../prod_400.html

Depending on what your future plans are you could put that money towards an sct. I'm sure that has the capability of running it right with the wrong pcm. You should also check other things still though like the injectors and plugs. Maybe make a video for us to hear it running if you can.
The pcm is not going to fix any vibration or miss. A 5.9 pcm will run a 5.2 and vice versa just fine. As stated, an sct or even a superchips tuner will correct that part of it. Or you can have a dealer flash it. I'd be looking elsewhere for the problem and keep the pcm you currently have, it is for your vehicle and has the correct options programmed into it.
Ok well it is down to the weighted flex plate/torque converter. I have gotten a lot of conflicting opinions as to which is actually weighted. If it is the torque converter, I may be able to get to it through the little inspection plate. If its the flex plate, what are my options for solving it?
Changeover year was 96. Older than that, converter was weighted, newer than that, flex plate is weighted. If either of them are the problem, your options are: Drop the trans, or, pull the motor.
Can you ask the original owner what flexplate he put in there? If he 'thought' it was a 360, good chance that it has the wrong one on it.

I don't think I have any of his contact info. If I have to pull the motor, it will only cost me time so I probably will just do it when u have time. It will either fix it or eliminate it as the cause, and I can go from there. I have pulled motors, never dropped a tranny which is easier?

Get to work more on top if you pull the engine, EVERYTHING is done underneath if you drop the trans.
