Manual trans?

Hhhmmm...... have you tried shifting thru all ranges on the t-case? Just to make sure your shift **** is telling you the truth about what range you are in?

Try going through all the ranges and it was very confusing to figure out. It feels like its in 4 low when it should be in the two wheel drive position. I cleaned out the connector and put dielectric grease in and I still have no lights on the dash for 4x4. I think I have to jack it up off the ground and try again to see if its in 4 wheel drive or two wheel drive

I suspect that your transfer case got changed at some point, and isn't correct for the year of the truck. Of course, all that means is that the shift pattern is different. Once you figure that out, should be fine.

Any way the I'd tag will let me know the year of t case ?

Have a look, and see if there is a build date on it anywhere....... (I don't recall. )

From what I can find the t case was made in 1998 so clearly was replaced at some point

Yep, and the shift pattern is indeed different.

I didn't think the 98 and up had the VSS in the tailshaft housing though??

Vehicle Speed Sensor. Basically, it's just a gear driven signal generator. On the 98 and up trucks, vehicle speed as determined from the rear wheel speed sensor, and the VSS in the t-case was eliminated.
