I have just recently started to rebuild a 1999 Dodge Ram 1500; the headers are completely rusted, so i was wondering if there was going to be enough clearance to install long tube headers or am i going to have to stick with shorty or stock headers?

Pacesetter makes some longtubes that fit rather nicely. Some folks have a bit of clearance issues with the front driveshaft, but, that's only an issue if you actually have a 4x4 truck, and not everyone sees it. I don't think there is much else out there for the magnum engines anymore.... At least, not for under 500 bucks.....
