Dont know if it helps but my 01 5.9 wouldn't shift out of 1st because the cylinder head was cracked. Had my engine replaced because cylinder 5 exhaust valve cracked so figured it'd be better to just swap instead of spending money on the old engine. Had a warranty with the new engine so I didn't have to pay anything when the cylinder head gave out. My code was different though was just a cylinder 8 misfire because the cracked was right in between the cylinder.

Wonder if you have more than one problem.

Clear codes, plug the trans back in, see what happens. It seems you have an electronics problem though, since it will shift when the PCM is taken out of the equation.
