New motor wont start

The timing was set at #1 TDC and I aligned the rotor to the cylinder #1 mark on the ignition pickup plate in the distributor.
It MUST be on the COMPRESSION STROKE! You say it has spark but how did you find that out by pulling the distributor wire or a cylinder wire? If it does have spark you can put a timing light on #1 wire and look at the balancer to see if it's firing when it should. X2 check the wire routing.

The motor is on TDC with number one on the compression stroke. I just double checked the wires and they are all in the correct order. For checking for spark I pulled the boot off of the spark plugs and checked by watching a plug while cranking the motor over.

The motor will not even start when using starting fluid and it has spark.
Crank sensor then
It has spark but you still didn't verify when it is firing. If everything is correct it should be firing slightly before tdc #1. You need to check it with a timing light If it firing then you have another issue.

TL;DR: My bet is camshaft is out of time, or the distributor was put in and it missed by a tooth; re-jab the distributor if you haven't tried that yet. Good luck, OP.

I didn't see where you bought the engine from, but if it's a re-manufactured engine especially, check the camshaft and make sure it's installed correctly. Likely many re-manufacturing companies don't have the best mechanics rebuilding the engines, and some probably don't even rebuild the engines at all, they just pressure wash them and send 'em, lol.

Fuel pressure is at 45 psi. When cranking the motor over with a timing light hooked up, it is firing the plug at 20 degrees before top dead center. Is that a little much for start up?

I'd think so. This will likely make a mess of your fuel sync. Try moving the distributor closer to zero or obtain a scanner that can help you set the fuel sync.

I may be wrong, but it's a '99, I'm reading you need to have the timing programmed as turning the dizzy doesn't do anything. Take it to a shop, it needs to be programmed. shouldn't cost more than $100-ish to have the timing programmed, plus the towing fee it they charge for that.

The cylinders I tested had 150psi. I tried loosening the distributor too and slightly rotating it clockwise and counter clockwise as well, should the fuel sync be a little off, and it wouldn't start either.
