I *think* you want to leave those hooked up as well, so the PCM won't whine.
I believe the PCM houses your voltage regulator function. Check to ensure that all of your wiring coming from the alternator is stable and intact. If so, sounds like it's time for a PCM replacement if the alternator voltage isn't being properly regulated.

Did you take the alternator to be tested? No need to do the regulator conversion if the alt is bad.
