My guess is that you didn't reboot the computer and calibrate the TPPS. Disconnect the battery for 3 minutes. Some folks touch the two cables together, others turn the ignition key on and off. I usually go have a beer. This is a good chance to clean the terminals. Reconnect the battery and turn the ignition switch to the on position without starting the engine and wait 10 seconds. Turn ignition off and then start the engine, she should be already to learn the new settings. Anytime you make a change it is good to give the truck a fresh boot to start from.

Ok, when you replaced the air filter did you remove the IAT sensor? If you did check and make sure it was re-installed correctly and the plug is clean and properly connected. I use dielectric grease on all my electrical connections. Pull everything apart and inspect and reassemble. Maybe reboot again and give it another shot. Take your time and be patient while doing it. Is the TB clean? Good luck...

My suggestion would be to take the CAI off and put back on the factory setup and see what you get. Ive never heard or a CAI giving a hesitation. I dont like pulling my battery cables to reset the PCM because I loose all my head unit info and settings. I pull my PCM fuse to to each their own.

Besides, it might have something to do with your other thread here.
