Default P0340 p01391 pd

What up yall,
So 03 5.9l 4wd 1500 gas. Just put a new transmission in over the weekend (and new starter, broke the old one) installed ran fine for a little got hot driving up hill, died once in park. BUT hadnt been driven in a bit. Drive maybe 70 miles everything's fine. Get home start up idles really rough rpms jumping all over the place sounds like misfire throws codes. Replaced the crankshaft sensor and the pickup coil sensor ( apparently 5.9 do not have camshaft sensors or are called pickup coils.
So what should I check next? broken flex plate? Blown header? Wrenched on the flex plate a bit to spin it to get old tranny out. Any help would be greatly appreciated.

What brand crank sensor? Cam sensor (pick up coil) as well? Those motors are famous for not liking aftermarket sensors....

How is the plenum? I assume you have the kegger intake as well?

Oh **** I did not know that. I used duralast on the on the crank sensor and bwd on the pickup coil. As far as intake, standard? Nothing modified Using a framair filter I belive.

The kegger intake is a two-piece unit. The pan on the bottom is notorious for blowing it's gasket out, and sucking oil into the intake, so, you can burn oil, and have a major vacuum leak all at the same time. Even if you aren't burning oil, you may still have the vacuum leak, and that really should be addressed.

If your engine has more than 100K on it, should do the timing set (chain and gears) at the same time. (double roller please.) Timing set was one of THE best improvements on my 360...... Made a major difference in how the engine ran.
