In-bed or Over-rails?
I'm curious what I should get, in-bed or over-rails? In bed would keep a clean look on the outside, especially with my soft tonneau, but the over the rail would protect my rails more, though I don't usually load anything over the rails. Any thoughts? What about how a hard-tonneau would fit in a few years?
Please don't go over the rails with a drop-in liner.... The liners inevitably warp and will chew away at the paint on the rails and leave a horrid mess. My truck (used) came with an over the rail liner -- my replacement will either be a full spray on, including doing the rails, or a DIY herculiner with some new rail caps to cover the old mess.
If possible, save some heartache and just get the spray in liner to start with.

Ive got over the rails. your paint wouldnt be getting scratched I know since the spray stuff is much more durable than the paint. I dont load over the rails either, I just like the look, but that is just me. I'm a fan of covering the the rails. 
some spray shops will be able to spray the bed rails to right where the gasket meets the bed so even though it is there, you wont see it for a slightly cleaner look, but still keeping your bed rails protected.

It depends on what type of liner you're talking about. If you're thinking of the plastic drop in, definitely DO NOT go with over the rails. Just like Iengle said, they pretty much suck. Personnally a drop in liner wouldn't even be an option. If your thinking about the spray in liners, I would go over the rails. If you put your Tonneau cover on, the truck is protected. The cost of doing the rails is only $85 through a Line-X dealer. I don't think that's much for the added protection. Another option as far as appearence is color matching the spray liner, but I've heard mixed results with that. Some people say the color fades quickley if you live in the southern states, others wouldn't do it any other way.
One more thing to consider for spray in liners, I have a Leer fiberglass lid that has large angle brackets that clamp to the tops of the rails. If I had LineX over the rails, the angle brackets wouldn't sit flush on the bed rails and could make it hard to line up the brackets for the cover. Therefore, I only have LineX over the tailgate and the bulkhead.
Just consider how your cover mounting hardware will sit on top of the spray in liner if you do decide to go that way.

Like everyone seems to be saying, do not get a plastic drop in that goes over the rail. I went with the plastic for now. Undecided if I will get the sprayin later. Stay away from plastic over the rails.

Get over the rails. I have Line-X over the rails on my truck. I think it looks fine and adds more protection to your truck. You may not load over the rails but someone else helping you load or unload something might before you notice it and stop them. Your Lo Pro tonneau cover should work fine with over the rail sprayed on bed liners, according to the Truxedo website.
