the height isnt the problem its the width of the tire....running 12.50s on stock wheels usually requires a 1/4inch spacer..so by running a tall tire thats not as wide solves the problem...u could get a wheel with less backspacing to not rub the control arms but then may run into rubbing on the fenders if u just have a leveling kit
im pretty sure that they will. if you search some threads. i believe its sarguy? or something like that. he put aftermarket rims with 2mm different backspacing to squeeze 35x12.5's.
so to answer your question. with stock 9" rims they will rub. basically your better off going the route i want to. 285/65. which is basically a 35".....

there are people that have put 12.50s on wheels that have close to the same specs as the stock wheels with no rubbing....if u put 12.50s on stock wheels u would have to use a spacer probably...ive seen a few people that have 12.50s on aftermarket wheels with 18+ offset which is 2 mm less than stock with no rubbing...so u may beable to run the 12.50s on stock wheels but it is very close
