that sucks pdavis53! i am glad to hear you are being taken care of by pomoco. i got mine from hall. i am getting a new rim under warranty this week. the plastic chrome was discoloring so i had them take a look at it last week while i was there for a oil change.
Glad to hear the dealer is fixing it and really happy to hear that your daughter did not get injured. Just on a side note I had a friend just barely lean up against the rear sliding window while unloading a hottub and it broke out. I was somewhat amazed as to how thin it was, easily thinner than a 1/4 inch. If you do have the power rear sliding window take caution around it. It cost right at $600.00 to replace at safelite.
I went to the dealership this morning(had to bring my wives Commander in for Service) and I spoke with the service guy. He told me that they are putting Mopar glass in it and instead of painting the entire side of the truck, which will void my paint warranty from the factory, they are going to try to spot paint it and see how it comes out. They said if I do not like it then they will then re-paint the side of the truck. I have had good luck in the past with spot painting but I have never had it done at the dealer. Hopefully they are as good as the body shop I have used in the past and everything will be fine. I have never really been a big fan of having to have body work done. Something about non-factory paint that never seems to be the same.
PS. I ordered a set of Mopar Molded mud flaps and the Mopar rubber floor mat's this morning. I got the mudflaps because I think that a rock came up and broke the window, plus I want to protect those side steps from catching all of the road grime. Floor mat's where just extra because the factory ones do not cover enough.

+1 I sat the molded ones on top of the Heavy Duty ones and they are WAY smaller. Quite a bit narrower and a lot shorter.
I gotta agree with you on paint.... factory is by far the best.

You've said at least twice that you think it's a rock that either you or a passing vehicle threw up. Since this is simple Road Damage, it should fall under Comprehensive on your Insurrance Policy - usually with only a $100-250 Deductible - and you've already acknowledged that you have $0 Deductible Glass Replacement.
Yet you are talking about pressing a Dealer who has been good to you in all respects (even before his latest time to step-up and handle your window) for something that probably isn't his problem.
But re-read your thread, and listen to yourself...

As the Mopar Mudflaps go, I've got the same 5" Side Steps and they were aways loading up with "tons" of snow / sand / mud / road material. I've even got slightly wider All Terrains.
The Mopar Mudflaps do a very good job of keeping the rails from getting loaded up. Sure, there is still a little bit of muddy water spray getting on the doors and fenders, but no heavy stuff. And, they are low-enough in profile to not get caught on sticks or boulders or deep rut-sides when I'm 4-wheeling, nor catch wind and whistle or whir as I'm driving at freeway speeds.
You can do worse for Mudflaps...

These are the Mopar heavy duty - notice that they actually extend out to the edges of the tires, unlike the molded ones. I don't normally "mud" with my stock 2wd pickup with street tires on it, but they were doing road construction in front of my house last summer

Both of your pics of the front end show a nice fit between the white bumper valence and the center of the grille frame. My valence sags at that point. Did you guys do something to prop it up?
