Cs?aution and warning light

I have a 2007 Ram 3500 with a 6.7 Cummins. I just completed the EGR/DPF delete and have the Mini Maxx tuner. Everythhing seems to be fine but after the tuner install I have the red Brake light and the yellow ABS light on. There are no codes displayed. Any ideas?

If you put it back to stock, do the lights go away?
