Talk about going from bad to way worse. I'll assume the computer that was smoking was the Powertrain Control Module (PCM) near the battery. The component clicking on the throttle body was either the Idle Air Control (IAC) valve/motor or the Throttle Position Sensor (TPS). The TPS is above the IAC. Are you sure when you hooked the battery back up you got the + on the + and the - on the -? That boobo can fry electronics.

What to do? The smoke changes everything. First verify it's the PCM, you'll need a new one. Then you have to figure out way it fried before you install the new one. That's the tough one. First, using a multimeter, verify power and grounds to the computer aren't shorted. Next, I would do a detailed visual inspection on every connection and wire harness under the hood looking for melted worn insulation and bare wire. Problem spots are harnesses routed near the exhaust and intake manifolds, under the engine near the transmission, and under the battery tray. Might consider changing whatever was clicking.

If you want to cross your fingers and press on, that is if the PCM cooperates, one common reason the engine just shuts down is a crankshaft sensor fails. Others are the fuel pump or ignition coil dies.

Welcome to DF
I agree with cougar41 you need to find out what cause the controller to fry, Before you install another controller. With the old controller, try to communicate with it and see if there any codes. If you can't communicate with the controller, then its dead.
