2000 Ram Van custom roof rust/leaking

I have a 2000 Ram Van 1500 Prime Time, only 60k miles and in beautiful condition. I had a leak from rusted hole in 1 spot fixed at body shop. At the time, guy told me that I would get a few years out of the repair. Within 1 year, I now see many rusty, bad spots all over roof. Now this van is in great condition, purrs like a kitten, and is so ridiculously comfortable, I hate to part with it. Am now searching for a different body shop, but thus far I am being told that the entire sheet metal roof has to be replaced. My question is, are there any other options. So many products on the market, is there no other option? Really appreciate your input. Also, my van is not a camper or high top, short wheel base(I am told there are differences) and standard size.

Can you post pics? Replacing the entire roof seems like overkill for some pinholes in the roof.......

That's because the "repair" was probably hammer down the hole and put bondo in it. It's not a proper "repair", Proper repair would be to replace the rusted out area and weld in new sheet metal. More time/labor/$ but the proper way.
