Default diabling factory alarm, 03 stratus r/t

my girlfriend drives an 03 stratus r/t. she had some problems a few years ago (before i knew her) and she had some problems with the alarm shuttign the car down. i dont know all the details, but she took it to some place and they did a hack job on it. they got the car running, but refused to charge her or do any paperwork. she didnt have any problems with it up until recently. (she never locks the car, arming the alarm) she set off the alarm, and simutaniously lost the fob. i went into the fuse box under the hood and removed the horn fuse. theres a big black (dont know what exactly to call it) box that controls the alarm and the headlights. when i take it out, no problems with the alarm/car minus the fact no headlights. the car starts up, brake lights work, just no headlights. i ordered a replacement fob from www.keylessride.com. ive followed the instructions and tried just about any way i know of to program it. the directions say to put the keys in ignition, but leave in the off position. under the dash use a jumper to jump ports 1 & 4 in the obd2 interface. within 10 sec. of jumping, push the emergency flasher button on the car 6 times. this should cycle the locks, letting you know its in program mode. from there instructed to push lock or unlock 3 times on the fob. after pressing the flasher button six times, the door locks do not cycle, but the persitant dinging of door being open stops, so its doing something. anyways, anyone know of a way to diable the alarm, or what im doing wrong programming the fob. thanks for reading this long, i know its alot, but im trying to be as detailed as possible. any ideas or suggestions would be greatly appreciated. thanks

ight, well i think the easiest thing is to locate the door sensors and permanently disable them. thats what is setting off the alarm. ill try it this weekend. if anyone had any info on these sensors and location in the door may help. thanks

Does she have the 2 door coupe or the 4 door model?

alright, heres what i came up with. for some reason unlocking the car using the key would not disable the alarm. i took the panel off and low and behold there was some wiring harness that was disconnected leading to the key cylinder. i reconnected the wiring and now unlocking the door with the key disarms the alarm. the car still not responding to reprogramming the fob. but its a start.
