Default CEL flashes when tranny TRIES to shift into 4th

I'm still having problems with my 97 Dakota 5.2 4X4 going into high gear on the highway. When I run the RPMs up to 2500+ going around 55-60 hoping the trans will shift into 4th BUT IT DOES NOT. the Check Engine Light will flash sometimes 4-6 times sometimes 10-12 times right at the time it SHOULD be shifting........Any idea what that would be? Is the trans throwing a code? I still have some random misfire codes that won't seem to go away even after I did a tune up. I can disconnect the neg terminal on the battery, wait for a while, then reconnect. It will start and the CEL will stay off for quite a while, (15 or so miles) but eventually will come back on. Should I start looking at the dreaded intake belly pan or TPS, IAC, CPS or what else? Clean the injectors?

Is it not storing a code in the PCM?

You would think so, right? But when i had it at the trans shop a few days ago all he could see was the misfire codes?? I might try to take it to a parts store and get a free read to see what they can see.

I remember reading that not all scanners can pick up on all codes...some can only be read by the dealer...Generally a flashing CEL is emissions related, but I wouldn't put it past dodge to link OD to the emissions system. It may be throwing the shift failure code. But it should still display on a reader. -shrug-

You've likely got a severe misfire when the CEL blinks.

From the FSM: Also, the MIL either flashes or illuminates continuously when the PCM detects active engine misfire.

Thats what I figured, but it is running better now than when I drove it home 10 days ago...It starts right up, doesn't backfire or sputter when idling, and runs out pretty well with no shudder or shake. it does have headers, Airaid CAI, TB spacer, dual exhaust, AND I just found one of those Tornado intake things stuffed in the intake tube! I recently installed new Champion Platnium plugs, cap, rotor, and coil. Should I swap out plug wires just to be sure. The ones that it has look to be decent 7mm silicone aftermarket wires. WHAT AM I MISSING?
