What problems occur when flat filter seal is improperly seated?

Air can get into the system and cause no shift or poor quality shifting.

Damn... I just posted about this... I guess I messed up the filters and seal?

Is there a magic way to put that little seal in before the twist on? I thought everything seated flat.

Is there anything to be weary of with regards to the other filter thats installed with a bolt?

The flat filter is the one that installs with the bolt. It has a seal that presses into the valve body. I don't think I recieved a new seal with my filter and thus did not remove the old seal, Mine however started acting up 2 months after filter and fluid change, trying to figure out why. Thanks for your input, 00DakDan. I think my problem is electrical, the solenoid pac, but, it only happens about twice a month in the mornings.
