Don't mean to hijack, but would this work in a 2000 Neon that already has a manual transmission?
The R/T transmission wasnt offered in 2000, and the year 2000 T350 transmission used a cable clutch system, while the 2001-2005 T350 uses a hydraulic clutch setup. You wouldnt have to do anything differently, you just would have a hole in your firewall where the clutch cables went through . Since your car is already an MTx, you would just need the transmission itself (and maybe the clutch master and slave cylinders, not 100% sure though).
wen i put my 3.94's on my SXT, i took off the 3.55 tranny and bolted up the 3.94. Nothing else needed...
Wait but since he has a cable operated clutch he would still need the master and slave cylinders right? Your 3.55 tranny already used the hydraulic system so you wouldnt need to worry about that since they would be the same between the two (post 2001).

Either that or its just late and I'm not thinking straight...lol

I've "heard" that the only difference between the 3.55 T350 and the 3.94 T350 is the differential ring gear...but if your asking a question on a forum of how to swap an auto to a manual, or one manual to another, I doubt you know how to properly crack open a transmission and swap differentials.

Ok, this is the only pic i can find in the 2000-2002 FSM...

Now, i highly doubt that dodge made any changes to the casting from 2000 to 2000+... I really think the slave cylinder can just be removed from the R/T tranny and the cable set-up swapped on. Here is a picture of the hydrolic set-up, check out what i circled... Can anyone take a look at there MTX and confirm that is there?

The 03-05 FSM also shows the clutch cable hole thingy on the transmission...I assume there would just be a plug or something when they switched over so they wouldnt have to change casting like you mentioned.
