There are three very very easy ways to get into a locked 2nd gen truck.
1. As purpl said, if the truck has a sliding rear window, then that is easy to take a screwdriver, and pop it open.
2. Removing the antenna, or using another stick about the same length, you can jam it down into the top of the door, and hit the unlock switch. It's very easy, and if done right, you'll never know someone did it that way. (I use this method on any vehicle that has power locks.)
3. If a thief doesn't know about the ability to wedge something down into the door top to manually hit the button, or the truck doesn't have power locks, There is this method: You can take a clothes hanger, and bend it out into a literal "check mark". Then you push it down through the bottom of the window seal, and down past the bottom of the window. Basically what you are going to do is go through the bottom of the lock lever and manually push it up. This method is slightly harder, but not impossible.
As I said before, personally, I would do the following:
1. Install motion lights that are pointed towards your truck. That way when someone walks up to the area, flood lights will come on.
2. Install a good alarm system (like the viper system ~200) Make sure it has paging ability and has glass break sensors.
3. Pull either the Fuel relay or the asd relay. (You could also unhook the coil wire, and most people wouldn't think to look and see if that was undone.)

That usually causes damage. The methods I posted will 90% of the time not cause any permanent damage, or leave signs as to how the truck was unlocked.

I'm guessing it was something like that as you can't see any signs of how they got in and the tab on the rear sliding window is still fine so they didn't do that.
