Brakes?Rotors?Calipers?
OHH, I forgot to mention drums. I took dodge up on their $120 brake service. They turn the drums, and replace the pads for 120. That helped A LOT.
To flush the system:
1. Get a bleeder kit from autozone. Get the small bottle kit it is cheap.
2. Hook it up to the bleeder valve starting on the back right brake drum (Work clockwise from there).
3. Uncap your brake master reservoir.
4. Loosen bleeder valve and have the bleed bottle filled 1.3 with fresh fluid
5. Pump the brakes 3 times ALL THE WAY UP AND DOWN. Add fresh fluid to the master cylinder.
6. Get back out and fill the reservoir (important, you don't want to get this thing low because you will get air in the system). Then dump the fluid keeping 1.3 still in there.
Repeat until fluid is light on that brake, then move to the left rear, then left front, then left right. Takes some time, but is a good thing.

Once you have everything assembled, (or.... before you take everything apart.....) suck as much fluid as you can out of the master cylinder, and refill it with fresh fluid. Then, just bleed the crap out of the brakes. The fluid will change color noticeably when you start getting the new stuff thru the system. Keep going for a bit more at each wheel, and you will be golden.
Actually, doing that before you take everything apart really wouldn't hurt, that way, you wouldn't be circulating crap thru all you nice spiffy new parts.

Don't know if it's a factor or not on these Rams but my dad had a wierd pulsating you could only really feel through the pedal on his Grand Caravan and it ended up being some computer thing tweaking out in his ABS. All the mechanical stuff was fine it turned out.
You know, it's funny you should mention that because I've been trying to track down the reason my brake pedal pulsates like you described. It does that occasionally and it's driving me crazy not knowing why. So how did your dad fix that issue?
Disable the RWAL, and see if the problem goes away. Not like it does any good anyway.......
Funny thing about it is that it comes and goes as it wants like a dead beat dad!!!
