Hitting the end of the stroke on the shocks - either end - fully extended or fully compressed. Either situatiojn would be bad. May have to go to longer stroke shock if that's the case.

Oh like the shock is fully extended sitting flat and when I hit a bump or my axle flexes the shock bangs because it is fully extended. How would I check this what would be the easiest way,

Behind the wheel well. You'll see them. They are hard to miss.
I doubt just driving down the road with a 3" lift you are over extending your shocks, but if you've never replaced them you should with as old of a truck you have.
It could just be your body mounts. Could be some of your bolts on other parts aren't tight enough. A big one for me would be all of the bolts around your shocks.
For control arms you shouldn't get much noise with the angle. It just alters your pinion angle. Knocking from them you'd feel in the floor board.
A bad track bar causes wander and not so much a knocking noise.
