Yes, that's going to be a problem, and it's only the first one. Apparently, your replacement t-case is from a 98 or newer truck. So, no provision for the VSS on the t-case tail housing. The second problem is going to be that the shift pattern on the newer t-case is also different.

If your original t-case is still in one piece, you could conceivably mix and match parts to get a t-case that will work. Otherwise, it's going to be difficult to get your truck to be friendly with the newer case. Biggest problem is going to be that VSS.... Which provides vehicle speed information to the PCM. Without it, no speedo, no cruise control, no abs...... and possibly no air bags either.

I suspect you will need the rear output shaft as well, I don't know if the newer ones had the provision for the VSS drive gear.

The tailshaft on the old case will have the drive gear for the VSS. The tailshaft on the new case may or may not have the splines that gear goes on. If it does, the job just go a lot easier..... Still need to remember the shift pattern is going to be different.

Bear in mind the shifters mount differently as well. The older ones mounted to the trans, the newer ones mount to the body.
