Default Trans change?

I have a 99 with the 5.2 and the nv3500 5 speed trans that I have wrecked and I'm getting another truck that has the 5.9 v8 that I want to put that nv3500 in both trucks are 4x4 So the question is will the nv3500 for the 5.2 bolt up to the 5.9

Yup. Bolt right in. Of course, the NV3500 never came stock behind the 5.9..... so, go easy on it.

What year is the 'new' truck?

Should be pretty much a direct swap then. You can use all the bits and parts from the 99, and they will bolt right into the 01. (pedals, wiring harness, and such) You will need to have the 01 PCM flashed with a manual trans tune though.... Can't use the 99 PCM...... It'll be annoyed in the newer truck. You *might* be able to just flash the VIN on the 99 PCM..... not sure.....

NV4500 is heavier duty, and won't explode quite so quickly behind the 5.9.

One thing I didn't see HeyYou mention was the flywheel. The 5.2 and 5.9 don't interchange because of engine balancing. You will need either a new flywheel for the 5.9, or have the 5.2 flywheel balanced for the 5.9. Some engine shops have a template just for this purpose.

Don't forget to get a new pilot bearing with the adapter bushing too. You'll see why when you look at the end of crankshafts.
