3.9 swap

3.9 swap
How ya'll are?
I have an '01 3.9L 2wd 5spd pickup that's been to hell and back several times. I have a wrecked donor truck ('98 5.2 4wd Auto). What would I need to swap the engines? Everything in the donor truck is in decent condition, engine is unharmed and runs like a top.
Thanks for your time and much needed help.

I'm not sure of the exact changes from the 98-01 (I know there were a lot of small wiring changes from 97-98), but I would bet that you could take the whole 98 engine/harness/PCM and plug it all in to your 01.
Keep in mind there may be plug style changes and you may have to transfer over some of your 3.9 harness plugs. Also, I'm not sure if the 2001 PCM will integrate with your gauge cluster, but that's an easy swap if not. Hopefully someone can chime in with that info.
Another option is to add in the wiring needed (injectors, extend the alternator and AC wires) to your 3.9 harness and use that, but I think that would be a pain.
Also keep in mind that Federal EPA laws state that you can only use the same year or newer, so if you have emissions testing, they will see it's a 98 PCM.
I'm using a 96 drivetrain in my 98 Jeep, but the PCM is 98 so it can talk to the gauges.

The PCM from the 98 won't work either, it will be expecting an auto trans at the other end of that harness, and won't find it.... that will confuse it, and you will have a perpetual CEL.
Same goes for the wiring harness. The only part out of the donor truck you can use is the engine. Nothing else is the same.

The 3.9 harness can easily be adapted to the 5.2 if he's keeping the 5-speed, if one knows wiring and has the books.
