Did you use the crank sensor for the manual trans?

That shouldn't matter. The correct sensor does though.

Does it quit every time you push in the clutch?? If it does, I would be looking at any safety switches that were wired in, or bypassed, that are actuated by pressing the clutch pedal.

Wow, hard to read that grammar. Does it die immediately when the clutch is disengaged or stumble and not want to idle? Because coming to a stop and the engine not wanting to idle is different than instant engine cut off from the neutral safety switch shorting out or something.

It doesn't stumble it just automatically shuts down I bypassed all the all the neutral safety switches in it

How about slipping it into neutral very quickly when rolling?
Does it die anytime the clutch is depressed?
Can you idle it in neutral parked and use your hand to push the pedal and hear if it starts to cut off?
Is the clutch completely disengaging? Is it braking that lugs and kills it?
I just find it hard to believe it's related to the clutch itself. Rather an idle/ sensor issue.

Check the IAC motor. Make sure the wires didn't get pinched during the trans swap.
