Take it to your local parts store, have them read the codes for you.

Cam or crank position sensor, or the wiring to one or the other.

Changed both with "genuine Mopar" parts, Still the same! And no wiring is broken or contacting each other anywhere in the engine bay....

Then that leaves the PCM. If you have already replaced that as well... then you either got a bad part, or, the wiring is broken in a way that isn't obvious. Had that problem on a buick I worked on years ago. The alternator would charge when it felt like it.... Check everything, replaced the alternator twice, still the same problem. Discovered (by accident....) that one of the field wires was broken internally, and making intermittent connection.... crimped a new end on the wire, (cutting it back to before the break) and problem went away.

Electrical gremlins can be a real bear.....

Yea, I'm beginning to believe it's my PCM because I've just replaced the plenum gasket and still the same issue with the backfiring and sputtering around 2k rpms, and still making that hissing sound after each time I let off the gas once getting up to speed.
I'm at a lost with this truck!

*Replaced cap & rotor
*Gone through wiring harness and repaired 3 connections*New plugs & wires*Replaced Crank sensor (Mopar)
*Replaced cam sensor (OEM)
*Replaced ignition coil
*New plenum gasket set from Hughes Engines

BUT STILL CODE P1391 REPEATEDLY KEEPS POPPING UP AFTER EACH REPLACEMENT AND EACH TIME I ERASE THE CODE FROM THE PCM!

I now have a coder reader. The 3 codes I'm getting is the infamous p1391, next it's P0711, and lastly P0713.

P1391 Intermittent Loss of CMP or CKP
P0711 Trans Temp Sensor, No Temp Rise After Start
P0713 Trans Temp Sensor Voltage Too High

Do you have just a code reader or will it display live data? If it will display live data you need to look at the cam/crank signals. If one is dropping out it throw the code. It's possible there is an issue with the wire harness from the plug back to the pcm. You should be able to find that by looking at the signals and moving the wires around. The trans codes are a separate issue.

I know what the codes are and what they mean, I've been boggling over this issue for about 2 months now. I took my truck into a shop and let's just say $1200 later with there fancy "live data" reader the p1391 issue is still there. Both they and I have erased the codes only for it to pop up again. So does this mean that my PCM is failing since it keeps throwing the same code? I've already gone through the harness and repaired the 3 connections that blatantly needed repairing, nothing.

As you still have the same problem after replacing numerous parts, the only thing that HASN'T changed is the wiring harness. It's *possible* that you got a replacement PCM with the same problem as your original, but, odds are, that ain't it. If you can warranty replace it, give it a shot. If it doesn't solve the problem though, gotta keep digging.

Also, the trans temp sensor is on the same 5 volt sensor feed as the cam and crank sensors....... It's entirely possible that the issue is in the trans wiring.
