The computer is right behind the battery - very easy to replace.

Ok so my plan as of now is to do the engine swap first. I want to minimize the time that both my trucks are down.

Thinking about that one and a motor works reman. The crate linked above is about 2.5k more than a reman with just about the same specs so Im thinking it may be worth going with a new crate vs reman. and 6.5k is much cheaper than jegs mopar crate at 10k

That seems like alot of coin to me. I guess I havent needed to shop for a crate engine, I cant compare, but I would say you can easily have an engine built to new quality or better with that much power for alot less $.
Also, i thought you were wanting to do a direct plug in play swap? That one is far from a drop in and go engine. That is set up to use a carb. None of your wiring will hook into that. You would have to change your fuel pressure, figure out accessories, ignition, gauges, choke, carb set up ect... That is turning into a serious project in a hurry.

That is a very good price for that engine...and your dealing with a very reputable vendor.

I didn't read back through to see which engine you have:

You TBI system will work with that intake as long as you install a 2bbl-to-4bbl adapter which is readily available from Hughes. The other sensors and wiring will all work fine!

If you have a magnum you can simply switch intakes or upgrade intakes to the HUGHES / EDELBROCK FI AIRGAP KIT from Hughes Engines

POSSIBLY but remember, a crate engine is a brand new motor, and ALL parts are brand new. There is also a very long warranty on crate motors because they are new and not a rebuild. In all honesty, I would hesitate to think anyone that was capable of doing work so well they can rebuild a old motor as good or BETTER than a new one will charge MORE than the crate motor to do so since the time involved in machining alone would be the reason they would have to charge more than a crate motor.

Just to ease your mind, Last time I did an engine trans swap, we did it in my driveway and it took two or three of us rednecks about 12 total hours to do it all to the point of the first test drive. After that there was a couple hours of carb jetting and then pleasure driving. And this was a Chevy 250 six to a small block 350 and but the trans was the same model 4 speed but newer. The driveline all fit fine.

i am hoping rjtx667 might jump in and give his input. i know he had a motor built for his 2000 ramcharger and the thing is beautiful but i don't know what it cost him. the guy that built it for him said it should hopefully be putting out about 420hp and 510ft-lbs torque.

personally $6500 seems a bit expensive to me especially when you will have to drop another $600 on a fuel injected intake.

the more i look at it the even more i see that engine really not working for what you need. you would also have to change oil pans and pickups for truck ones since they come setup for a car. also it sounds like the cam they use is not computer friendly.

i was talking with rjtx667 and he was saying you should try talking with Mike at mrlperformance. he might be able to help you and it will probably cost you about the same to have him build it for what you want instead of buying a crate engine that is built for a car.
