Get rid of the rest of the EGR stuff, and then plug the port on the intake.

Check your vacuum line for the cruise, my guess is, it's just hanging in space somewhere.

If the heater is blowing out the dash vents, and won't switch.... probably a heater control head issue. Default for no vacuum is defrost..... if it's coming out the defrost vents, vacuum issue is the first thing to check. Most of that snakes nest is on the passenger side rear of the motor.

Make sure it is the seal back there, and not the oil pressure sending unit before you rip the intake off again.

Get a bright lite, and a mirror. If the gasket at the back of the intake got displaced, you should be able to see it. Either that, or just start up the truck, and watch.

When I did my intake manifold gaskets after replacing the plenum, there were only two spots that needed RTV, one in the front left corner and one in the back left corner if I remember right, where the two gaskets come together there is a little gap there you need to seal up. Shouldn't take a ton of RTV though, and I don't remember putting any directly on the gaskets on either side??? Definitely want to get the intake on there straight down so you don't risk displacing the gaskets as you set the intake down. There are those small studs that stick up to help align, the threaded rod is a good idea too. Make sure you follow the correct torque pattern when you snug it down as well.
