What engine do you have in your 2002 now? 4.7 or 5.9? If you have the 4.7 with the 545rfe trans then all you need is the modern HEMI, its matching PCM and full engine harness. If you have the 5.9 with the 48rfe then you need all of the above and the matching trans (545rfe) as far as I know

Definitely a HUGE wiring project, plus engine mounts, AC hoses, radiator hoses, heater hoses, fuel line, exhaust fab (if you have the hemi manifolds), electronic gas pedal + wiring for it. Also, you only have 1 pre-cat O2 & 1 post-cat O2 and that 2006 has 2 of each (I think). A 2005 will be a big wiring project in itself, but at least you wouldn't have a ton of interior wiring as well. The evap stuff (solenoid, leak detection pump, and wiring) is different too, but not critical (just a CEL)
I was in the same boat and used a 2003. Wasn't a wiring nightmare, but I ran plenty of wires and am all too familiar with the truck's wiring now.

You might be able to keep the 06 engine and use an 05 engine harness and then either disable the MDS via a tuner or either take the intake off and disconnect the MDS that way.
As for what the engine harness looks like, it is a huge harness and should have NOTHING cut off of it. It has the four big color coded plugs on one end that plug into the PCM and the other ends all have connectors or sorts to go to various sensors. But again, there should not be anything cut off of it.

I think if you use the 05 harness and coil/plugwire set-up, you could just not wire up the MDS connector for the internal solenoids (no connector in the harness anyway) and it should run just like an 05 without MDS. You wouldn't need to turn it off with a custom tune that way.
I suggest the 05 harness/PCM for 2 reasons.
1) you don't have to fool with the CANBUS system that even controls the dang radio.
2) when you decide to get more power and such, there are much better transmission tunes available for the 05. The 03/04, not so much.
